Here's some tech for you:

You can lower the bridge saddles to the point where the strings start to rattle on the frets, but it should still be comfortable to play. It should be a happy medium of comfort vs. the least possible rattle.
The way the truss rod is set in the neck affects this too, but for now let's focus on saddles alone, shall we?

Forward to rear motion on the saddles sets the "intonation" of the string, this is the tuning between the first and second octaves on the strings.
From the 12th fret to the last fret at the neck pickup your guitar should be just as in tune as the tuning from the nut to the 12th fret, you can check this with a tuner of course.

Loosening the saddles will shorten the string length between the nut and the saddles, therefore the pitch will go up. Do this if the 12th fret position is slightly flat.
Tightening the saddles will make the string lenth longer between the nut and the saddles, therefore the pitch will go down. Do this if the 12th fret position is slighty sharp.
Always make sure to tune the open strings first!

It's always good to experiment with this, and remember that a little goes a long way when turning screws.

Here is an illustration on intonation adjustment:

Interesting seems to be in tuned now , I just unscrewed the 2 big screws , The Saddle still rised but

I really think maybe some of my tuning pegs were still tight from the previous set

Sclitheroe, I think you're right. He's talking about the bridge lifting up.

pennyroyaltea94 - I had the same problem on a few guitars, you have two quick and simple solutions.

1) Go back to the original gauge (9's)

OR

2) Add another spring to your tremolo

There are other options but these are the most fool proof and doesn't require much work.
